The Serbian side were reduced to 10 men when Marko Jovanovic was sent off for a professional foul on Marouane Chamakh, but Arshavin missed the resulting spot-kick.
However, Chamakh headed the visitors into a 2-1 lead and Sebastien Squillaci added a third, before goalkeeper Lukasz Fabianski saved a late Partizan penalty.
"Partizan gave us the game we expected – full of commitment, full of power on every break," said Wenger, whose side opened their Group H campaign with a 6-0 rout of Braga two weeks ago.
"We had a lot of the ball and created a lot of chances. However, we could not kill the game off and then we were always under threat.
"They came back with the penalty, afterwards we needed to keep the pace high and when we got the second goal, I thought we looked comfortable."
Meanwhile, Wenger singled out Fabianski for praise after the much-maligned Polish keeper shone on a rare start in place of the injured Manuel Almunia.
"We have seen the Lukasz I see everyday," he added.
